Starting with 9.5 Beta 1, if you want Opera to use the Native GTK file chooser, you need to run Opera from within a similar environment:
DESKTOP_SESSION="xfce" opera
or
DESKTOP_SESSION="gnome" opera
DESKTOP_SESSION="xfce" opera
or
DESKTOP_SESSION="gnome" opera

anyone know how to put all opera plugins in a central location similar to setting an environment variable like MOZ_PLUGIN_PATH for a shared installation?

You will probably get an error like this after emerging opera:
/opt/opera/lib/opera/8.52-20060201.5/opera: error while loading shared libraries: libstdc++.so.5: cannot open shared object file: No such file or directory
If you've just set up a fresh system, you're using a newer version of libstdc++.so, version 6. There's an opera-version compiled for that new lib, so you've to edit the ebuild or download & install it manually. Read the whole story at forums.gentoo.org/viewtopic-p-3156929.html#3156929
